Has anyone dealt with this when using modern computer parts (I'm using a 5th gen i3)? I believe it has to do with the motherboard managing some power on the USB ports to enable you to charge devices like a smartphone. The problem is that when using a bit smart surge protector, the bit smart doesn't shut everything else down because the PC doesn't stop drawing power. Supposedly ERP is a setting you can turn off to allow a full shut down but it had no affect on the issue.
Any suggestions?

If you replace the computer plug in the master outlet with an item that you know for sure stops drawing power once turned off, does it behave correctly? Just do a quick check of this to see if it is functioning correctly. If it does, plug your computer back into the master outlet and adjust the (voltage?) sensitivity screw located on the side. On my last bartop build, I had to play with that screw for around 10minutes for it to behave correctly. You might have already tried these suggestions, you just didn't mention if you did or not in your post.
What mobo are you using?

The previous motherboard I was using did not allow to kill power to USB when shut down. I solved this by purchasing a USB to 4-pin straight molex adapter and connected it to the power supply. Problem solved.

I didn't even realize that the sensitivity could be adjusted! As far as what motherboard I'm using, its a Gigabyte H81m-HD2.

I looked at the bit smart I have and it doesn't have any adjustment options:(
So it looks like I may need to go with keilmillerjr's suggestion but I can't picture how it works.
