Seeing all these posts is getting frustrating!! This is my first attempt and it has been nothing but trouble.
First, I was able to get the original pathways setup and my games showed up in the gamelist, but I changed the folder structure now I can only get some the to show back up. Tried numerous times to retrace my steps and nothing works to at least get back to where I was.
Second, I can get the USB to PCB controllers to work in MAME but not in MALA. Controller 2 wont even show up in the mapping, but button activation registers which button it is being used.
Third, I dont see any setting to set the button for the coin input.
Anyone that can provide me with some insight, I would greatly appreciate it. This is really starting to get to me now. Everything looks right from what I have found but still doesnt work!!

How did you change the folder structure? You probably just need to rebuild the games lists (from the settings dialog).

You have to configure that in MAME.
Maybe you are confusing Mala and MAME. MAME is the emulator where you need to configure all the game specific stuff, such as coin buttons, start buttons, etc. Mala is the frontend, where you select games and launch MAME directly into that game. Here you need to configure game lists and controls for navigation these lists, but not for playing the actual games.

I just moved all the folders into the folder with the Mala program. I have rebuilt several times with no luck.
In the controller mapping tab, it shows controller 1&2. Controller 2 is grayed out, but when I move the controller the button list at the bottom registers the activity.
I scrolled through all the options in the MAME user controls and I didnt see anything for that particular option.
So when I set these in MAME does it create the control.ini file?

I'm totally confused here. It sounds to me like you are combining Mala and MAME. Mala is a front end that doesn't even need MAME, it will work with any emulator that uses a CLI. MAME is an emulator that doesn't technically need any front end to use.
Coin buttons are configured within MAME, they are specific to the emulator, that's why you won't find any setting for it within Mala.

^^^ I agree with the above, if youve been changing around with a lot settings and stuff and got all your files backed up I`d start again, then set up your MAME so it works ok (it finds the roms etc), THEN set up your Mala program, it mainly needs to have the directory locations set up, (so it knows where to look for the info on ROMS,videos,Snaps,cabinets etc.. to make lists and show the files, remember to refresh the rom list) , get them working with the default layout (and back it up before playing about with layouts and game lists and emulator trees and the rest).
if youre planning another one after this set it all up so you can just copy and paste a folder it to another computer, I made a main directory called "Arcade Cabinet" on the C drive then set up mame and mala inside that so i can just copy and paste it all to another machine (barring problems with different windows systems should then work straight away)
---> Mame Folder containing MAME & all roms snaps videos etc
C:Arcade Cabinet {
---> MALA Folder containing Mala, layout designs game lists etc
Also MALA needs to know what inputs do what for navigating its menus/lists so if you`ve set up your mame inputs differently to the default you might have to edit those too, it wont affect the controls in mame unless you have exit game the same as one of the controller inputs, think I`ve said it right :)
