I want to attach the wiring harness from a JLF to a ZD encoder. However, the harness only comes with the connector for the stick side. Can someone give me the name of the five pin female connector I'm looking for so I buy the right thing?

I believe you mean this 5-pin joystick cable -- when ordering the encoder just be sure to order it with the right wiring and it will be included.

IF you already have the encoder and not the correct wire Happmart has them available Here unfortunately they only sell them there in lots of 100 pcs. but it might help you track them down. Thanks. After some online research its looking seriously like the JST XH five pin connector is my hucklebery. Will confirm for posterity if this is tthe case.

That's indeed a JST XH. You can buy them in singles from Digi-Key, including the crimp contacts.
They're also cloned by numerous manufacturers in China. "WST" seems to be the most common.
