Any idea how I can fix this? It seems to take over the functions of the mouse, and pretty much disables my trackball which acts as a mouse.

I don't own one, so I can't speak to this for sure. But AFAIK the "sensor" bar itself is just an IR blaster, much like the "sensor" on the Wii. Which is misleading as it doesn't actually sense anything. The sensor is in the gun (or the Wiimote in the case of the Wii). They just use the IR bar to sense where they are pointing. I would bet the bar doesn't even report itself to your USB controller, rather just feeds off the 5v to power the IR LED's.
Which brings up a point. Make sure you are using a powered hub or a port directly off your mobo for the IR bar. If you have your trackball and the IR bar connected to the same unpowered hub, there might not be enough amperage to go around.

My trackballs gonna be wired to the minipac - will I have the same problem? wa!

Trackball stops working in what? Windows or MAME?
In Windows, the trackball should work fine when the gun isn't pointed at the IR bar.
There is only one system mouse and all mice connected control it.
If it just stops working in MAME, you need to enable multiple mice and remap the controls to the correct mouse.
