I am working on redoing my control panel layout, I cut the new panel with the typical six button layout per player. But had a question:
I notice most people order the buttons like this
1 2 3
4 5 6
Is there a specific reason for this? Most of the games use 1-3 buttons and it would seem like you would be tripping over the bottom row buttons to get to the top three.
I was going to order mine like this:
4 5 6
1 2 3
Any reasons why this wouldn't work or am I missing something?

Just depends on personal preference. You can reassign them any way you want if you hate the layout.

I'd go with that layout for the reason you mentioned. Of course you'd have to remap the controls for the Capcom fighters, but that's a relatively small number of games compared to all the 1,2, and 3 button games out there for which this layout works better.

People tend to instinctively use the top row of buttons.
However, my default layout was funky.
4 5 6
3 1 2
Because if you look at many cabs with just two buttons the 1 and 2 buttons fall at about the same height and distance relative to the joystick.
Of course, for SF I used the standard
1 2 3
4 5 6

I have mine mapped as
456
123
I don't bother changing the layout since I didn't really play Capcom fighters that much in the first place, though I do enjoy them.

I made mine 1,2,3 on top because it was just more comfortable while we were play testing.
Don't worry about this too much. It's easy enough to switch around in software if you find the way you set it up is not to your liking.
