Unless there's something on that machine you can't stand to lose, I recommend wiping the hard drive and starting from scratch. That would absolutely be step #1 if I were in your shoes. (Of course, if you don't have the disk or key to do that, it could make things harder).

Not only should it fix your encoder issues, it's bound to perform better with less junk on it.
