Albums with less than 9 tracks require just a single # to select that track.  Is it possible to have albums with less than 9 tracks be selected by two numbers e.g. #09?

Yes, but you will be limited to 99 tracks per album.  Turn off the 'Allow more than 99 tracks per album' option to get the result you're after.
