Looks to me like you ALREADY removed it.

I DOUBT that powers the marquee light, I have yet to see a 12 volt marquee light.

Your coin door lamps (which might ALSO feed off the isolation transformer), can be run from your PC power supply.

Short story, you don't need it.

Actually, most Midway MINI (cabaret) games used 12 volt marquee lights... a set of 4 to 6 incandescent light bulbs instead of a flourescent tube.

Thanks for the replies! 

I'm not with the machine now, but all power for the cabinet passes through the powersupply.  A smaller 3 pin molex runs from the power supply directly to the isolation transformer to power the monitor. I will check to see if the marquee light  runs off of the isolation transformer or not, just in case it helps the marquee light is a small flouresent.   

Would it be best to just remove the power supply and conncect a 3 prong(grounded) power cable with an inline switch to the isolation transformer?
