Why in the book does it state to shorten the cp side plates by 1/4" when using 5/8 for the CP top, now everything dosn't square up properly.

The book states to shorten the CP sides if you intend to use 5/8-inch wood throughout your entire cabinet.  Because you lose 1/8-inch thickness on the CP front and back pieces the sides need to be shorten by 1/4-inch.
