So older games like Pacman donkey Kong digdug ect all boot to 2560 x 288 which on my horizontal monitor is very small, if I make an ini and force 2560 x 480 it looks perfect.

Is there a setting I need to change in vmmaker? Or is there a different resolution I should be using?

Mortal Kombat 1/2/3 have this issue too.

Without more information about the monitor you're using it's a bit difficult to answer. 288 will most of the time be too tall for a 15 kHz monitor, exactly the opposite issue, so you're probably not using a 15 kHz monitor. It's probably just a matter of picking the correct monitor preset in GM or modify it to your needs. It's good to get used to creating logs with GM and check them to see what's going on.
Important note: posts reporting GM issues without a log will be IGNORED.
Steps to create a log:
 - From command line, run: groovymame.exe -v romname >romname.txt
 - Attach resulting romname.txt file to your post, instead of pasting it.
