Just right click the file in the program and there should be something like Edit lba or of the sort.
Edit: Right click the file > Edit > Fix LBA.

FMCB with a internal HDD.

So I have found if I right click on each file and click edit there is a tick box for fix LBA.

Which opens the entry box to the left with a number in it.

I have left the numbers as is and now there is a * next to each files LBA in the program.

Is that all I have to do then just write the bin/cue?

The number for system.cnf should be 12231.
Though if it's not a hardware modchip i think it won't work like that.
You may need to patch the file i think.
