Before you start your next project, don’t.

As the title states, what’s the best way to fill in any gap between the wood and the Fiberglas? It would also help hide small cut imperfections.
Does it make sense just to caulk the edge of the Fiberglas? Has anyone done this before?

Filling in the gap could be messy. You may want to try installing molding over it. A small rounded piece painted to match the color of your cabinet should be fine, the challenge is attaching it if you want to be able to remove it later.

I would need to see a picture, but if you want it to look like one piece then you want Bondo or an equivalent filler.

Acceptance of Zen philosophy is marred slightly by the nagging thought that if all things are interconnected, then all things must be in some way involved with Pauly Shore.
