What's the best way to go about making the CP flush and not bolting the joysticks from the top?

Not having visible mounting hardware, and 2. Not having to use Bondo/wood filler to cover recessed hardware like T-nuts. T-nut countersunk on top with wood glue. I routed underneath up to the end of the t-nut. Cut bolt so i can never go beyond top of tnut. Bondo the tnut and and smooth.
