Mouse buttons with trackball?

I'm thinking of putting an Ultimarc U-trak trackball in my controller. My question is, what is the best thing to do regarding mouse buttons for mouse-controlled games?

When I had an x-arcade tankstick, I found the mouse buttons on the sides (pinball buttons) convenient when moving files around and doing maintenance type things.
I wouldn't want them on top the panel though.  It's fine for MAME, but too many other emulators and front ends can be messed up with an accidental right click from a guest.
