AdvanceMame uses 0.106 version of those roms and they have different names/checksums I'm guessing.
Mame4All use different ones too.
It is possible to get them to work, look into using ClearMamePro and a .DAT file for the version you are using on the PI to rebuild to a specific version from the ones you already have. Everything you need might already be there and CMP can then fix the names inside your backup rom files to the version you need if you set it up correctly.
EDIT: After looking at the number of posts you probably already know the above, so instead, what does a Windows version of the same build do when you run them?

When I go o boot the game in emulation station it opens mk3 and says files missing. All those are within the zip file. Mk2 just opens and goes back to the main game screen

Yeah the files maybe there, but the crc check may be a different size so it won't match. The rom version of the game has to match the version of mame you are using. Some roms are packaged together in a package called mame4all roms or similar and they can be used on older versions of mame, such as the one used on playstation psp etc. These are probably more like the ones you needs as I'm guessing retropie probably uses an older version of mame, due to it needing a little less juice.

I use a program on windows called romcenter, and that checks through all your roms and matches them to your executable.
