Ok, perhaps this is a dumb question - I"m allowed one here no?

I'm mounting a Mag Stik Plus, and the mounting plate horizontal distance is around 95 mm and 64 mm vertical - I would rather have it mounted (turned 90 deg) clockwise such that the horizontal becomes vertically placed - to save CP space for a trackball placemnet and spinner.

It shouldn't matter if I make this change provided that the joystick wires are respectively wired mapped to reflect their direction.

Yeah, UP is whatever direction you want UP to be.
This usually only comes up when people ask for a wiring diagram for the Japanese sticks that come with multi-colored harnesses.

I always thought that the larger measurement was vertical and the smaller was horizontal.  I have always mounted them this way.
PL1:
The sticks I've seen with a metal mounting plate that connects to the body of the joystick have a square pattern for the screws holding the plate to the body.

This comes in useful when you want to turn the mount plate 90 degrees for an LS-32-01/LS-32-02 type stick like Badmouth mentioned or a triggerstick like this.
