FYI, I submitted a pull request to fix this issue in MAME itself - see http://forum.arcadecontrols.com/index.php/topic,151710.0.html. Take a look at the approach and let me know what you think.

Hey all, MAME 0.178 now includes preliminary support for persistent controller ID mappings. This should help address controller mapping issues -  similar to ControllerRemap but built into MAME itself.
