Length of shaft - how short is too short?
RayB:
It's not length but girth that matters. You want something big and solid that feels good in your hand.
Bender:
Ahh my shaft is very short.... but VERY effective :lol
I have a JLF Bottom-mounted (without the metal plate) under a 19mm CP on a mini cab I'm building and the shaft length is 16mm above the CP I also used a 30mm balltop instead of a standard 35mm one so the total hight above the CP is 44.5mm
(the balltop has a flat-spot on the bottom where it's treaded so it is only actually 28.5mm tall)
It plays great to me, very similar to my real DK cab
Do i sense a coffee table project?

Kinda sounds like a recommendation to test drive other shafts. ???
Seriously, if it's to be mounted in a limited space like a drawer and you have to shorten anything at all, shorten it the least amount necessary. The options for spacing the base from underneath may be a good option to look into, if enough space is given to do so.
And be sure the hole the shaft protrudes through isn't too small or too big, that'll effect gameplay as well. ;D

Hey, some good suggestions.

o|o spacer
[=] joystick base

Adding spacers wont work for me though, as I want to reduce the overall height of the entire joystick.
e.g. I need to reduce the total of A + B

That looks perfect! Wish I had asked here before shelling out on the Sanwa. Would anyone be kind enough to post the "A&B" measurements of a Seimitsu ls 33 for me? I've looked around and can only find mounting plate measurements. (for sale - 2 Sanwa joysticks - never used :P )

There is no drawer at the moment - I'll be making it to fit whatever joystick I end up with / modify. So this is the key dimension for my project really.

Aww, you remembered. Yes, you do. I've been building a proper workbench in my shed before I get stuck in, and then of course, there have been lots of overdue projects for the house that needed to be done...
So all I need to do now is measure up the shaft, so I can get wood. Erm, I'll stop now.
Trap:
I was suggesting the spacers so that you could get a feel (on a test panel or something) of just how short you could cut the shafts down, not as a final solution.
